Ok, a couple of questions.
First: Fuel pressure. I assuming from the pictures you are running a aftermarket fuel pressure regulator? Is it vacuum referenced? The stock YJ ECM is tuned/designed for a vacuum referenced fuel pressure regulator. When at idle (or deceleration), when fuel use is minimal and vac is higher, the vac reference will lower the fuel pressure. Then when vac drops (engine load goes up) the pressure raises. So if it is not vacuum referenced, you may be getting too much fuel at idle, and not enough at speed. The stock YJ ECM is not set up for a constant fuel pressure like the newer OBD2 systems are.

What is going on with your coolant temp sensor on the t-stat housing? It looks like it is installed into a T fitting. The CTS should be installed directly into the t-stat housing so the tip of it gets a constant flow of coolant across it. There should be no spacers or T's or anything but it by itself in the housing. With it installed like it is, the ecm is gonna be out of whack because it will never receive the correct/proper coolant temp readings and be able to tune/adjust itself properly.
Not saying these will fix the issues, but they are the first things I saw that need answered/addressed.

For is the summit unit sum-220066

This unit does have a vacuum reference port. It's not connected in the pic to get a accurate reading for the pic. There is a line running to it.
Temp sensor might be a small issue, but for now it seems close to accurate. Juging off of when my fans trip, and off the gauge (that is the second sensor). Fans trip at 180(2x)/210(+2x) - 4 fans in total. Off the heater core feed lines. There are more concerning items at the moment. The lifters are causing the valves to leak

Just wanted to post an update, did some trouble shooting and was walking through all the pieces on the upper end to eliminate that as an option before replacing the lifters this weekend, and I think I found my issue.
Looks like a couple of the rockers were hitting my valve cover. There were some nicks and rub marks that I noticed. Took a Dremel to them and hoged those spots out, and the engine tick went away as well as my air/fuel ratio dialed in at idle (14.7 to 15.2 range). Tomorrow or Saturday I will take it around the block a few times to make sure nothing else is going on.

Cleaned up the valve cover further over the weekend as well as some other small projects, ground off enough material so that things didn't tick in there, and everything seemed to fall in line where it should...

Looks like the Mopar performance spring setup hits the aftermarket valve cover. Not sure if the stock one is better? Also had an issue with the engine reving to about 2k rpm on startup, determined my pcv/ccv valves were backwards through trial and error. For the record (I couldn't find this anywhere) the small hole goes in the back.

The Mopar performance springs rub the stock stamped steel valve cover too.
