Finally got the stroker in and running. Details:
97 grand cherokee PCM OBDII
12cwt crank
Short rods/ +.030 4.0 pistons
239 cam
HS adjustables, I've doubled checked all the lash
1.50/2.00 LS valves/springs
99+ intake/ aftermarket header
5277739 injectors at 55PSI, pressure doesn't appear to fall much
Did the cam break in, everything seemed well. At the end of the run, pcm was pulling 7% on the long term fuel trim, part throttle and idle it runs about 14.5-14.75 on the afr gauge. Now after a couple short road trips the specs aren't as promising.
Cruising it runs about the same 14.5-14.75, but wot it doesn't go to 12.5 anymore, stays around 14.75
Vacuum is 14.2 inhg at idle
Long term trim is -21%
Runs slightly warmer at 210-215
No codes logged
Has great power but there is a noticeable vibration that won't go away, a bit stumbly at idle but that could be a combination of cam/no tune yet. I got ahold of B&G, was hoping to buy a handheld and software but they only do mail in so that will happen soon hopefully. Car is parked for winter now

Also I tried measuring lobe lift but the lifters bleed down so to get that I would need to remove the rockers. I can if I need to but barring it over there are no obviously flat lobes. Compression test:

Only change in this car is the engine. Same flywheel and back. The old 4.0 that was in it ran well, the stroker got a used balancer maybe that could be it? The timing mark didn't appear to have moved at all

Car is parked up for winter so I've been putting this off. Finally decided to just pull it and inspect more "invasively". Got it on the stand and pulled the pan (not possible in car) expecting to see a damaged rod or flattening cam lobe. No damage is visible in block. New info on this to date:
Crank and rods look good
Cylinder walls look good
A few lifters don't seem to hold pressure as good, and you can compress them if you apply pressure to the rocker arm
Could this lifters or is it really just as simple as it needs a tune with the cam I chose?
I've decided to go with an SCT handheld, and will be purchasing the software in a bit after I'm paid again

The vibration could be a misfire or something out of balance. Lack of DTCs preclude probable misfires. Can you tell us more about the symptoms?

Hard to describe other than a vibration that follows engine rpm, same with clutch released or pressed, didn't really notice it at first startup, got worse as engine runtime increased.
As stated, I've pulled it. I guess tear it down, get weights and check crank balance and go from there.
I agree that no dtc kinda removes misfires from possibilities. I had a few lifters that I could watch bleed down while barring the engine over, I grabbed a set of crower cam savers (really available in Canada via Summit) I'll throw in when it goes back together.

Is there any audible noise that corresponds to the frequency of the vibration? You mentioned idle is affected. A thought is to use a stethoscope to find the source of the noise (and possibly vibration) if it exists.

No sounds were present. Just a vibration felt in the cab, severity/ frequency increased with rpm. Felt rough running but no dtc

Got back to this again. Engine is torn down, piston/rod assemblies all weigh about the same, within a gram. I'll likely have the crank done just because I was looking on my machine bill and nowhere does it explicitly say "balance crankshaft".
One thing to clarify, I was thinking back and during break in there was no vibration. The vibration showed up/ became present after the road test and as the engine ran longer it became worse. Also the long term fuel trim kept going increasingly negative. If it was a balance issue in hard parts, wouldn't the vibration be apparent at first crank?
