I have an 89 YJ (no PCM) that has an AX-15 Tranny.
I bought a 1997 4.0 with wiring harness and stroked it out.
Now the question is...If the wiring harness came out of an automatic vehicle.
What do I need to do to make it work with my manual tranny?
I know I am not the only person to run into this.
All help is appreciated.

The PCM is gonna have to know it's in Park or Neutral to allow the vehicle to start. I haven't looked at a wiring diagram, but it'll essentially be two wires to the harness connected together, one of them possibly a ground. You have a 6-8 pin connector that doesn't plug into anything up near the dipstick/passenger side firewall because what it plugged into would have gone to down the neutral safety switch on the passenger side of the tranny, right? Wonder about the reverse lights--maybe another wire or two from that connector has to make it to the manual tranny. I could look further into it, or you could search NAXJA and find writeups from people who have done the swap from auto to manual.
