Noob still in planning stages

I got my hands on a 4.0 from a 99 Grand with 60K on it. This stroker (either 4.5 or 4.6....haven't quite decided yet) will be going in my 93 Wrangler, Right now my dilema is what intake to get. Do I get a YF so that the sensors and all are easier to deal with, or stick with the WJ?

I'm guessing you are choosing between the rounded 99+ intake or the squared 98- intake? I'd go with the new style. The sensor and sensor wires will work fine. The MAT will be a little on the tight side, but will be ok. You will most likely just need to fabricate up some new vacuum lines. Something i still need to do, is make some bettery ones as the ones i made originally collapse under strong vacuum

Minor routing changes for vac lines and extended MAT sensor wiring length is easy. Power steering pump is easy by switching over to the new style completely, although the old style can be modified to work. I prefer to update the entire power steering system. Swap the fuel rail over from your existing intake.

P/S pump shouldn't be a problem if he's got the whole jeep. I did not need to extend my MAT sensor, but it is close to being too tight for comfort. Most of the vacuum lines were shot on my motor so i just made up all new ones, this way i could route them exactly how i liked.

MAT sensors will usually connect, but I don't like the wiring side loading the terminal, I always splice/solder in additional length for reliability.You will spend enough time in your life chasing electrical demons, should they be the ones you made.
