Stage 2 4.6 stroker from cleggs injector question

Doing a stage 2 stroker kit from cleggs with a stage 1 cam on my 2002 tj. I have also got hptuners tuner and i wondering what i should be running for injectors. Im running the stock head for now and just replacing valves and rockers and keeping the stock exhaust manifolds. Also anyone with experience with the hptuners software know where i should disable the emissions controls in the software im not quite sure?
