I decided to rebuild my 4.0L engine on my 98 TJ after 90,000 miles when my #6 cylinder skirt broke off. PO never changed the oil and the rod bearings where also heavily worn. I decided to stroke the engine to 4.6L while I was in there to make my first build a little more enjoyable. Well fast forward to my problem:
I got everything installed, primed the oil pump, installed distributor and set the timing, installed wires and plugs, and go to start it. I had to open the throttle a bit to get it to started. It ran a little ruff for about 30 sec, then smoothed out and ran great so I rev'ed to 2000 rpms to start the break in. After 1-2 mins it abruptly started missing and barley ran so I shut it off and checked a few things. I haven't been able to get it started since.
Here is a little background on the build, 4wt 4.2 crankshaft with 4.0L rods and 944 KB custom forged pistons +.030. I decked the block .020 to get a zero deck block and raise my CR. New stock camshaft and lifters. Lightly port and polished the head, mainly focusing on removing casting marks and matching the intake gasket side. Pulled a 2000 Cherokee intake manifold from the junkyard for its improved airflow and bored out the TB below the butterfly to 60mm at work. I bought 24# ford blue top injectors from ebay. I believe everything else was stock that was cleaned and reinstalled.
I doubt that this has much to do with timing since it ran good for a few minutes. I have concerns about the push rods being .020 higher since a decked the block, but I have to believe the hydraulic lifters can adjust for that. After pulling the valve cover it looks like they are closing all the way. I have fuel as removing the spark plugs have a black film on them that smells like gas. I put some octane boost in the fuel tank for some extra insurance to fight detonation, even though many report that they get away with 87 on their stroker motors. The only thing left that I can think of is a sensor is going bad, but the engine still ran good (even with a skirt completely missing) before I tore it down. Using my OBD2 scanner I am getting the following code.
P0320 - Chrysler
Type Powertrain - Ignition System or Misfire - ISO/SAE Controlled
Description
No Crank Reference Signal to PCM Conditions
Cause
Engine cranking, then test started and the PCM did not detect any CKP sensor signals although CMP sensor signals were present (conditions met for over 2 seconds).
I'm not sure if I can believe the error code with these conditions. I checked the connections for both sensors and am hesitant to start replacing sensors knowing they worked good last time it ran a few months ago. Sorry if left a few things out and I would appreciate any advice or directions anyone could give me.

i wish i knew how to test the sensors off hand but if you go to great lakes 4x4 and go to their cover page you'll see pdf's for cherokees . same motors and electricals . download the pdf for the 4.0l and in it will be tests you can do to figure this out .
