I just bought an 86 wagoneer that has the 2.8 chevy v-6 in it. Anyone know of anything I can do along these lines to it?? The 4.0 Project I am working on is going along pretty well. I did the head work last week. Thanks for all the help guys, I will probably have more questions along the road.

only think i know of people doing to that jeep is swapping in the 3.4l GM v6. pretty sure the firewall etc. was pushed back for the 4.0, so even swapping in a 4.0 can be difficult. i am no expert, but i think this is the case.

All about the GM V6-60. Look for an S-series with the 3.1L or 3.4L - preferably 4WD - and grab the entire drivetrain and electronic controls. The S-series came with the THM700R4/4L60 transmission (avoid the 4L60-E, you'll have to adapt electronic controls. Avoid 1987-earlier THM700R4 - they're not fit for scrap metal,) which as an overdrive that your modified Baby 904 lacks. You'll have to finagle some sort of attachment for the crossmember - I think the mount is in a different place than the Baby 904 - but it will be worth it if you do enough driving. The NP231C transfer case is similar to your (probably) NP231J, except maybe a bit tougher.
If you just want an engine, you can expand your search to the F-body (Camaro/Firebird) all years, and don't forget to check FWD for possible donors - the FWD V6-60 has the starter mounting pad on the wrong side for RWD applications, but the Goodwrench Service Replacement (GSR) engine block had starter mounting pads on /both/ sides of the engine block, so look for an unused starter motor mounting pad on the /back/ side of the engine as mounted (since that's the correct location for RWD/AWD longitudinal-mount applications.)
Having owned a vehicle with the 2.8L (1988 Cavalier) and 3.1L (1992 Corsica) engines, I can say that the 3.1L was a "night and day" comparison to the 2.8L. And the Corsica ran about four hundred pounds heavier than the Cavalier, with both using the THM125/3T30 transaxle!
