4.2 to 4.0 head swap plus obd2

Has any one else done this? I have got my jeep running on the 1998 4.0 ecm, but I am having a rough idle and it will not find a steady idle. will randomly cut off. I have searched and found lots of obd1 info not a lot for obd2. All help is welcome.
