I recently built a 4.6l stroker for my 01 wrangler and put a aftermarket header on it as well with the 24# fuel injectors and at around 2000 + rpms the header glows red hot its not a flow issue what else could it be any info would be great

Retarded timing will also make headers glow like that.

How are you concluding that it is leaned out ?

The only way you'll know for sure is to install a wideband O2 sensor in the header collector.

Im not really sure i built this motor and was told it would run fine on the stock injectors and after a couple of minutes running it at 2500 rpms the header starts glowing red so i upgraded it to the bosch 24lb injectors and still the same results just not sure what else it could be

I suspect that you have an issue with cam timing or distributor sync.
Have you checked distributor sync ? Yes you have dis, but the cam being off would cause sync to be off.
Ignition timing could be off, but that is unlikely.
Get a Chrysler specific scan tool (drb3, autoenginuity, ease diagnosis, etc), check sync, check timing.

When are you running it at 2500? If it is during cam break in its normal for the headers to glow. No load and no air flow over them. Put a fan over them.
However, do make sure the cam sensor is indexed correctly.
Whom ever told you that stock injectors would be fine is full of crap. 24#.
