Dodge computer flash

Instead of doing a stroker for my next engine, I bought a 360 out of a 2002 ram. The problem I am having is Mopar never made a Jtech computer with a PCI data bus for a 360 and manual transmission. Does any know if the auto trans PCM can be flashed to work with a manual trans? I have talked to a few people and have been told that it "should work". One company told me they think they can do it but can't promise anything. "our flashes are for off road only, and I can't guaranty that it will pass emissions". I don't want to tear my jeep apart on a maybe. If it can't be done, I am going to sell my 2003 TJ and buy a 2000 TJ. The 2000 TJ had a NV3550 with a CCD data bus. I can get a JTECH PCM for a manual trans 360, and CCD data bus. In 2001 the TJ went to PCI data bus.
