To clean the oil pump pickup, windage tray, dipstick tube, and timing chain cover should I take it to the machine shop and have them hot tanked or should I just take some engine parts cleaner to them? How do I make sure that the pickup tube isn't clogged on the inside?

REPLACE the oil pump pickup tube!, it's CHEAP insurance, you can NEVER get all the gook out and the tube collapses as it's pressed into the pump so it'll be loose in the next pump and possibly suck air.
The steel parts should be tanked, you'll never get the pan clean enough, the aluminum can be put into a parts washer ( a REAL hot tank WILL EAT aluminum!)

You can NEVER! get any of the parts to clean, don't chance a new engine by putting dirty parts back on/into it!
