Getting Ready to install my 4.6L, Few Q's

I didn't find Jeep Strokers Forum until I started my build, but I got most of my info from Dino's website. I've got a 93 YJ, it used to have a 2.5 5 spd and I installed a 4.0 and AW4 out of a 96 XJ into it last summer. Do to all the teeth getting ground off the cam and dist gear from a faulty oil pump I'm building a 4.6 ,so now I have a couple of questions for the stroker experts.
1. I've got a set of Borla 3 into 1 headers, like whats on the 01? up jeeps. What is the best way to route the pipes? My idea is to run 2-2" pipes down to in front of the oil pan and run them into a 3" pipe and then back to my (no cat) 50 series Flowmaster and then run 2.5" out the back. Any comments or suggestions?
2. Is the Firepower ignition kit worth buying from Performance Distributors? http://www.performancedistributors.com/index.html
3. Will the 4.0 flywheel work on a 4 counter weight 4.2 crank? Will the timing marks be in the right location?
4. What is the best/cost effective route to go on the ECM electronics? I bought a Jet stage 2 piggyback chip, but from what I've read I've probably wasted my money, except for the 185* thermo. Any comments or suggestions?
