Did you ever check the voltage after a longer drive? I've seen alts work at first then go into high voltage after a bit.

Did you check the voltage on the other alt before you removed it? I wonder if it wasn't putting out too much overheating the coil. I can't think of any other reason for the alt to be the problem.
