5.0L Clegg Stroker in my future... anyone else have one?

The longer stroke of the 4.6 makes it produce more torque, especially at lower rpm, but it also limits piston speed and probably won't tolerate as much boost as a 4.0.

What RPM is a 4.06" stroke limited to?

What RPM is a 4.06" stroke limited to?
Since the bottom end is forged, I'd suggest no higher than 5900rpm.
